Eye for an Eye says "WHEN your hero takes damage", The "while" effect from the weapon goes away when the "after your hero attacked" phase happens which triggers after all "when" effects.
The order is before -> when -> after. While effects begin before "when" and ends after "when". So the full order would be: before -> (while starts) when (while ends) -> after.
I was going to get into the wording but it's taken care of so I'll just echo: your attack isn't over until the secret triggers, because "when" means the damage dealt must be traded before the attack is technically over, so it's working correctly.
It's a tough card to beat sometimes. I've lost to it more than I care to count, but that's just Hearthstone sometimes.

Slightly off-topic, but I agree with this so much. I love mage, but this interaction is so silly.
It would be weird for them to fix this, though, since the cards are behaving properly, unless they printed an extra line on Flare that said "cannot be countered".

A tad specific though.
They could change it to a 0/0 weapon (Called Flare Gun) with a battlecry that destroys all enemy secrets and draws a card. Counterspell problem solved! (but it would create some odd weapon interactions)
My opponent hit me in the face with Mirage dagger which read you are IMMUNE WHILE ATTACKING.
I had eye for an eye in play and my opponent was still Immune after not attacking when the secret activated.
Is this mean't to happen? as it seems like my opponent became Immune for alot longer than they should.
Some classes are just OP against secrets. Mage can counterspell a flare xD
Lol but that does not make the card less consistent?
The interaction should be the hero attack and is Immune, become Non Immune as they stopped attacking and then the Secret triggers.
It seems like a bug to me
Another example; if you attack Malganis with Knuckles the enemy stay immune and get no damage... I lost to it once
