The problem is not that midrange Hunter is bad against aggro (and other midrange to an extent), because it is good. The problem is that it lacks pressure and strong early game and gets utterly obliterated by heavy control decks, like control/reno Rogue, Control warlock decks, control Priest (non C'thun) and pretty much every Mage deck - especially if you are not running N'zoth, but even then, your deathrattle minions are not overly exciting in the very late game.
Hunter midrange deck is in a weird spot, you either win fast by early board set-up or lose fast by every single of your minion being removed by the opponent every turn.
Midrange beast hunter is provably the best hunter deck available. You provably just don't see as many hunter decks anymore because of facehunter nerf.
this ^ leper gnome ad knife juggler nerfs may be insignificant in other decks, but it means control decks can take one to two extra turns against face hunter
I have no problem with my hunter deck. If you're not seeing why they could be good, then you're just willfully ignoring it. If you haven't ran against them, it's because C'Thun is the new hotness, and there's no real synergy with C'Thun in a hunter deck.
Once the hype dies down, you'll see them more - Trust me. However, with Face hunter effectively crippled, the better hunter decks do require a much more significant dust cost, which is going to drive some players away from it. you found it everywhere not just because it worked, but because it was DIRT CHEAP, and that's also not the case any more.
Yeah I'm not really sure why people feel hunter is in a bad position. Right now I'd argue our midrange deck options are way more viable than previous hunter decks. Our beast and deathrattle synergy is amazing right now. The higher cost to craft a mid range deck as others have mentioned, one reason you won't see a ton of hunters right now. Also, I think there is a stigma right now that hunter class is weak since face has been nerfed heavily, and previous people who played face hunter, can't really figure out how to play anything else in the class effectively.
I don't have problems with any matchup right now. N'zoth pally is probably the hardest to counter due to the board clear options they have, but I feel we are just as equal in power to any other deck being run right now. This is also the reason I run an N'zoth as it gives up late game competitive options. The hunters running no N'zoth are probably wondering why they can't close games or run out of steam.
Hunter is actually really good right now but people are still just experimenting with stuff which is why you don't see a lot of it. Same with Tempo Mage.
I've been playing it with the mindset of it being Tempo Hunter vs. mid-range, and it's been really good. Generally plays for a faster game, but still enough resources to play a long game since you're running six cards of 6+ mana and N'Zoth. I know people are iffy on traps without scientist, but Freezing Traps can be back-breaking. Nothing like offsetting Dr. 4's 4 + 2 mana cost by asking them to re-play it for 6 + 2, if the game even lasts that long.
