I wasn't paying much attention to all of the changes so if anyone could help me understand this I would be grateful. I have core legendaries that I owned before they became core. Does that mean I can dust the old one now? For example, I had a gold Jaraxxus. It now shows I have 2 gold Jaraxxus'. One of which provides dust. If I dust it will it mess things up? Thanks!
As I understand you can dust your own Golden Jaraxxus but if you don't have a normal Jaraxxus (that you own, not the Core loan) you won't be able to use him in Classic Mode if you want to, say, play Handlock. To repeat for clarity, it seems Core versions of cards can't be used in Classic, only Standard and Wild.
Also when this year is out and Core set is changed, if you disenchanted your own versions of Jaraxxus or any card that is currently part of Core but leaves it at the end of the year you will lose the ability to use that card in Wild or Tavern Brawls. You would have to recraft Jaraxxus then to play him, or wait until he is in Core again in some future year but ofc you could not play him until then.
Anyway hope this answers your question. If you want my advice only disenchant Classic cards that are also part of Core if 1) you only intend to play Standard and don't much care for Wild, Classic, Tavern Brawl or Duels 2) You are absolutely sure you won't need those cards in the future, even if you play those other modes only a little Jaraxxus, since he is the card in question here, is such a powerful and versatile card I would keep him even if I was dusting the majority of my Classic collection. In total my suggestion is to only dust the most useless of your Classic cards and keep the rest. Classic mode alone is a safe and permanent investment that draws on those very cards.
By messing things up, do you mean that you will lose your core Jaraxxus? No. As of now, you can NEVER lose any core cards. Everyone, new or old players will have a copy of the core cards, and they're only "loans".

However, say, Blizzard decides to remove "X, Y, Z" card from the core set, then you cannot use "X, Y, Z" in "Wild" unless you have a digital copy (which can be crafted/disenchanted) of it.

Yes, you are right. The whole "core set" idea is creating a complete mess.
I personally don't think it is likely they will remove the Classic class legendaries from the Core set, and they are almost useless in Wild, except from some spell combos.
DEing your duplicates will mostly be about the "Classic" format.
