Main character would be son/daughter of INN Keeper who has retired from dueling at his career's height as a legendary duelist. Main character's sidekick would play rush decks and undervalue spell and trap cards, making him Mr. exposition when main character tries to teach him to not have his entire deck full of minions.
Main character would have many "trash" cards in his/her deck, like Wisp and Arcane Missiles. Most villains would "power deck" their way but still lose to main character who somehow manages to pull double Blessing of Kings of Wisp and win.
No hero powers and classes due it would not work as well in anime if they constantly call their hero power. HP also would be for example 15 and makes cards like Ice Block seem way more valuable.
Eventually the protagonist collects a few really powerful minions that end up be an constant cause of delivering finishing blow after match has lasted a several turns.
Main villain dude would play deck focusing on powerful minions and his trump cards are three Deathwings in a same deck, without the usual drawback and has a spell card to summon them all at once for dramatic effect. Naturally his deck would be full of powerful dragons, since they are symbol of his power and "skill" (anime logic, powerful deck = skill.)
Oh yes and in a case main character can't avoid losing the match by following the rules. Something happens to make sure that the match turns around even if only 1 HP left, enemy has 7 minions on a board and protagonist's hand is empty.
Actually, I like Yu-Gi-Oh! series. Seto Kaiba is probably the best character in the entire show with Yami Yugi and Yami Bakura. 4kids crap doesn't count of course as canon and I rather watch them in Japanese.

I don't think the main chracter should be the son/daughter of a legendery duelist.
Let's make it different.
the main character would be someone who doesn't have a card duel background who dreams to be a legendary duelist.
