I had a similar problem. When I first updated the Innkeeper, Hearthstone was open and my collection is updated normally. Then I closed the Innkeeper. However, when I open it once again, it didn't synchronize my cards and decks (Hearthstone was already open). Afterward, I played a match and then it updated my collection. I am writing this feedback since it may help you to synchronize, and may be useful for devs.

Hi, I have similar issue. Innkeeper says open Hearthstone to sync, does nothing
It says nothing and doesn't add your decks but it actually updates collection here on site. At least that is how it worked for me.
