I am a bit confused as to what will happen when cards rotate, and core set is also released. I have extra classic cards that I can D/E but want to make sure it wont screw up my collection in the future, as well as if there are any types of dust refunds/additions that will come later on..
Should I wait for expansion/patches to drop or is it safe to go ahead and D/E my extras? Thanks
Long answer: Not at all if you plan to play wild in the future and by future I mean like after 1 year of this rotation. For this entire year it literally doesn't matter, you'll have the core set cards which means other than the classic dragon aspect you'll still have every card available for STANDARD and WILD. But when the next rotation comes (year 2022) the current core set rotates which means you'll be missing all the classic cards that you dusted and are not a part of that new core set. Also I'm not sure if you can use the core set "classic" cards on the Classic format, even those that are exact versions of their vanilla classic format counterpart (like Twisting Nether for example)
What about those golden core cards that were given from the Great Victory achievement in progression? Will those dissappear from the collection library when the core set rotates in 2022?

Yeah, those are core set copies so when that rotates in 2022 you lose all those as well.
