Vanilla is used in Magic too. I've never played YGO, but I'd be willing to bet that it started in Magic before it was borrowed by YGO. In Magic it means the same thing: a creature/minion with no abilities.
I never played Magic competitively, but I'm feel the vanilla term has its root in YGO, because the monsters without effects actually have a different color which could be described as vanilla.
