I can see both working on a control list. Not much of a fan of Doomsayer, since he is weak against Pirate warrior and Miracle Rogue, so I take my chances with Rats. Is anyone else playing Rats over Doomsayer in Paladin control?
Dirty Rat is best, counters many common decks these days as long as you play it properly. Doomsayer has become weaker as it is easier to do 7 damage these days. I love Dirty Rat because you can make your opponent concede on turn 2 if you are lucky.
I'm not playing either (don't have any doomsayers, I have 1 dirty rat but it's risky early game). Instead I have 1 fire fly and 1 crab of choice depending on whether pirates or murlocs seem more frequent. Then taunts at turn 3 + 4 (stonehill, infested tauren since I am playing N'Zoth build). EDIT: Firefly is of course great if you have Tarim in the deck.
I also mulligan hard for 2 out of wild pyro/equality/consecration if expecting very fast aggro (so druid, warrior, paladin). (I run 2 ofs on all of these to make up for no doomsayers). I want to draw these early against quest rogue too, may be able to sneak a win after quest completion if I can run them out of cards after quest completion. It's hard though.
Against aggro druid I also want to see Aldor Peacekeeper to hit a Hydra.
I usually go with hungry crab rather than pirate eating crab these days.
I like Dirty Rat a lot right now. You're either going to pull a 2/2 (Warrior,Paladin,Rogue) or something with a nasty-but-now-wasted-battlecry (Mage,Priest,Hunter). Both of those are awesome for you, crappy for them. Yes, of course you'll see a 9/9 every now and then, but rarely. Doomsayer is just too easy to kill/silence these days.
