I had the same problem. Decks seemed to be synced but the option "Only show decks I can create" was not visible on heartpwn.com. So I logged out from Innkeeper and logged in again while Hearthstone was running.

Is this an official change? A few months ago I could see that "Only show decks I can create" checkbox, now I can't. I run linux, so I'm not going to have Innkeeper running when playing Hearthstone (I sync occasionally in windows).
