Any way we could get the Witchwood deckbuilder to remove cards that are rotating when the "standard only" option is ticked?

I feel you.  I messed up two or three times on my odd warrior deck.  It would be a lot of work for Hearthpwn though.

The deckbuilder will update with this when Year of the Raven begins, we don't currently have anything to have both versions of standard available, but it's certainly not a bad idea.
