I know I'm missing something here, but if I have a minion already on the board, and my enemy has none, and then I play Ironbeak Owl (to set up combo), I keep being prompted to silence a minion but I don't wish to silence my own minion. How can I play Ironbeak (or similar card) without silencing anything? Other battlecry cards let you play them and choose to to carry out the battlecry. What do I click on to silence nothing?
There isn't an option to silence nothing. The only way to silence nothing is if there are no minions. Similarly, if you control the only dragon on the board and you want to play Dragonslayer, you must deal the 6 damage to your own dragon or not play it at all. The same goes for silence.

I can't think of any card where this is the case, except when it isn't possible for the battlecry be carried out. Battlecrys can't be optional, otherwise cards like Charged Devilsaur and Doomguard would be OP.
There is a difference in "Silence a minion" and "Silence an enemy minion". Former will force you to silence any minion on board, if there is no enemy minion, then you have to pick your own. Latter will not trigger the battlecry, if there is no enemy minion, cause enemy minion is the entire target pool for that battlecry. Similar with other battlecries, wording is important. Hope this helps you to understand how certain mechanics work :)

You can play some minions with disadvantage and then you silence them to make them stronger. Like grizzly bear, silence it to make it 3/12.
but then you lose taunt, which is mostly the reason it is played
but then you heal it to full health and get aditional value

I think the real question we should be asking is how do i silence my own battlecry minion without playing a minion.

There is a subtle difference between minions that target only enemy minions or others that can target any minion.
The only option is to play the battlecry minion first.
