First thing that comes to mind is taunt/control warrior.
Naga decks usually vomit their giants around turn 5, if you get the brawl by then and combine it with some removal/good taunts I think you should be able to stop them.
Highlander Priest takes them out with Lightbomb. Some Rogue variants with Plague Scientist also do the deal, though they usually wrap them up until they start churning out giants. Pirate Warrior does short work of them too. Evolve Shaman also gets them quick and can devolve them into something less heavy until they get them done.

Lightbomb requires you to have your single copy of a 6-mana spell on turn 6 (or thereabouts). Alternatively Shadow Visions into it. Not exactly reliable. No idea how you plan to kill a board of giants with Plague Scientists. Sounds optimistic at best. Devolving them does absolutely nothing. Your only valid counter is Pirate Warrior. It's no hard counter tho... Naga decks (should) run early removal and will race you REAL fast once the giants drop ;-)
Equality + something, Brawl and Nova + Doomsayer are better counters, but all require you to have 1 or more exact cards in hand by turn X. You're usually dead in 1-2 turns when the giants arrive.
As for decks that beat them and is good vs the field... anything that kills the opponent by turn 5-6.
1. Use cancer decks (which is like >50% of ladder anyway) - secret eboladin/pirate warrior. But be warned - you will make life of ppl playing normal control decks miserable and you should hate yourself for that.
2. Use priest. Its good in general and its direct counter with lightbomb and DK. Take a note - they need to draw their stuff too. Sure - you may not have lightbomb at turn 6 or 7. But they may have shitty draws too, naga can be at bottom of the deck etc.
I tried warlock variation of this deck. Had to switch to other decks starting from rank 12. No chance to climb farther with the amount of aggroshit and priests there, lol. You either die too fast, or priest just laughs at you.
I broke down and tried the Hunter style the other day, and it's super easy mode. I actually thought it would be even easier, but it's around a 65% win rate, give or take. Equality, hyper aggro, and bad draws (which never happen to my opponents when they use the deck, lol) are pretty much the only ways it can lose.

Is there any deck that gives them trouble or at least stands a good chance against them?
One dimensional decks that are incapable of dealing with anything else don't count.

well if you devolve two mountain giants for example you will just get two of those shaman 11 mana giants
not sure what you get if you devolve molten giants tho, probably they will just stay molten as there isn't a 24-mana minion
so yeah, devolve doesn't really help much most of the time

Lightbomb, Brawl, Equality+Conz/Pyro, Frostnova/Blizzard+Doomsayer - You can even just kill them fast with most classes. :P
