The 40-card deck you are using already existed before the scythe effect happened. Your "starting Health" is part of "start of game" setup; if Renathal is not in the deck, he cannot buff your starting health. (Technically, the second sentence of his effect should be preceded by "Start of Game:")

Scythe removes the minions from your deck the second the game starts during mulligan, you can never mulligan any of the three minions you put in— No Renethal in deck, no start of game trigger.

If it is intentional, then it is a bit silly.
Souleater's Scythe Start of Game ability should always trigger last for the sake of the demon hunter player's sanity. :P
