Even with bad deathrattle minios, I think N'zoth stronger than C'thun. It's instant effect on the board, and you have a lot of minios to counter, C'thun with a single target or removal or even a taunt minio you done with your threat. What do you think?
C'thun is a strange one. If you only pump him up a bit then play him on a full (or partially full) board then clearly he isn't a big deal, but when you boost him to stupid levels, and play him on an empty (or near empty) board he is utterly devastating. Like good old Dr Boom, you don't seriously expect to get to do any damage with him, because if the opponent doesn't have a counter he is dead anyway, you Play C'thun purely for the battlecry.
N'zoth can bring back a ton of minions which is always hard to deal with particularly because not too many decks have more than a couple of boards clears, and some classes are severely lacking even that, Hunter, druid and to some extent rogue (with the blade flurry nerf), fall into this category. It's not that N'zoth is itself powerful, it's just that there are a few really kick ass death rattle minions such a Tirion, Sylvanas or Savannah Highmane, all of which are a PITA to deal with the first time, the second time is just plain infuriating.
TL;DR N'zoth tends to be a bit more consistent providing you don't get face rushed, which clearly didn't happen because otherwise you don't get to play either of them.

As mentioned above, CW can make really good use of C'thun thanks to the Twin Emp and new Shieldbearer, and I personally think Druid can as well. You cannot, however, just toss him into a deck and expect any use out of him.
N'Zoth on the other hand can fit into just about any deck, as few decks are using no deathrattles, and all of the deathrattle minions that see any use at all are good. Granted, to get good use out of him, you should be stacking your deck around him as well, but unlike with C'Thun, the cards that you are stacking the deck with are good on their own.
As such, N'Zoth is better overall, though in some specific cases C'thun has more value.
N'Zoth pulls up a fight against both C'Thun and Yogg-Saron in the lore, so I guess that answers well.
To be honest, C'Thun deck is good more because of its complement cards, especially Twin Emperor and Dark Arrakoa. So yea in that sense N'Zoth is better
The best n-zoth deck, "n-zoth pally" is better than the best c-thun deck "c-thun druid" at least right now. I also personally think n-zoth is more fun.
Whereas N'Zoth's horde can at best be cleared down to one minion via most options (Flamestrike, Brawl, or Elemental Destruction) and completely cleared only with Twisting Nether or DOOM!. Significantly fewer options, which are less efficient, and all of which leave you dealing with the repercussions of up to 6 Deathrattles going off.
In both cases there are multicard combos that can clear the board too of course, but we're keeping it somewhat simple and not including 2x or more combos that require specific cards to work (as opposed to Execute and Brawl, which combo with any damage or any creature respectively).
If C'thun isn't winning you the game the moment he's played, he is much easier to deal with. If he is winning you the game the moment he's played, you've dominated the board and have the upper hand anyway. N'Zoth can bring you back from a losing state, and is harder to deal with completely. N'Zoth is just plain better.

Both cards need pretty good survival until turn 10 at least before they get played.
Problem arises when you are dead before Turn 10 or they does not appear even after Turn 10

Getting hit by a 20 damage C'Thun and not having a way to remove him can really hurt. Whereas an N'Zoth can get cleared with a Brawl.
