I mentioned Piloted Shredder but I edited it out. Cannot remember why I edited it out.
You really shouldn't edit it out. That card is played more than (insert inappropriate get-you-banned anecdote here).
But to be honest, Ragnaros isn't auto-included. Most decks even avoid him like the plague because of the tempo swing by BGH. Dr. Boom is powerful sure but that is it. I certainly don't see Dr. Boom in the Face-OMGWTFOPROFLSTUPIDPWNNOOBOPOP-Hunter. Piloted Shredder provides so much value, situated at a 4-mana cost, no matter you are aggro (to top off), Midrange (beef up), or Late game (gain board control), Piloted Shredder delivers. It trades 4 toughness minions, it leaves a body behind, it gives AoE resistance. The one complain I can muster, is it doesn't give cookies and pizza.

I'm starting to feel like a broken record, but as I and several other people have said over and over in this thread, there are no "auto-include" cards in Hearthstone. Dr. Boom, though he is very powerful and has little competition at his mana cost, is used in about half the competitive decks in the current meta. That's a lot—it is a balance problem—but there are obviously many, many decks that have no use for him. When all the BRM cards are out, his popularity will decline, and when the next expansion comes out, it'll decline still further.
Though HS is a relatively new card game and new expansions/adventures will change this situation, but right now the OP is right, because it is a fact that there are cards that are to "auto-include" in "every" deck. Proof: see the statistics of this site (though it can be used only for the original set of cards, because there can be a lot of decks that were made before the Naxx or GvG release and haven't been updated since then), there are a lot of cards with a percentage of usage more than 80% (and this statistic counts gimmick decks too!) and some even more than 90% (for example Fiery War Axe, or Swipe).

The game was sort of made for that setup actually. The class cards 'auto-include' because the idea is to swap classes when you want to change them out. The idea of being stuck to one class really isn't that viable if you want to change your tactics at the moment. They are adding cards to give more flexibility.
For now, given the setup and newness the 'auto-include' issue is really more about neutral cards that go into every class and deck, not that fireball is in every mage, which is just one of 9 classes.

OP talked about auto-included cards.
OP raised Ragnaros the Firelord and Dr. Boom as example.
OP failed to mention Piloted Shredder.

Rag can be good but he is not an auto include. Sylvannas is more of an auto include than rag.
